Our Wii is hooked up through our VCR, so once I get the freestep started, I can just turn off the VCR and watch tv. How ever you have it hooked up, as long as you don't turn the Wii off while you're doing it, the program will continue to run. I just unlocked a free run and it works the same way.

When you use your Wii instead of the TV, do you often change the TV to something like "Component X" or "Channel Y" or "Video Z"? This is, of course, assuming that the same TV your Wii is hooked into is also hooked into a cable box of some sort. It's sort of like switching from your TV to your DVD player when you want to watch something.
When you load up Free Step, when it tells you to start, you can take moment to switch the TV from the Wii to your Cable channels, and then start by using the Wii-mote's rhythm to guide you. The up and down keys change the pace, and the + and - keys change the voice/sound of the beat.
