Not sure how fast you are running but since you are so new to it, take it a bit slower. Also, try icing them after the run.

Me and my friend Lee-Anne have just completed week 2 day 1 of this program, yay! We have literally never run for anything but fear before these past 2 weeks haha!
I do have a little pain in my knees, any advice?
