Still doesn't answer how she got him into that yellow sub thing, or down the fire escape, or how she got the broken ribs and still moved the author into the car, if the author was also being watched by the FBI like Bones and Hodgins was.
Gravedigger stuns them with a stun gun or drugs them using a tranqualizer gun would work to administer drugs from a distance. A body can be rolled onto a dolly and moved around relatively easily and taking Booth out by the door and going back and out the window alone. A car can be covered easily with earth moving equipment.

Bones was shocked with the super cow prod thingiemajigger. She was already knocked out when Hodgins came along and the gravedigger was bringing the car around, I suppose, so it was convenient to just run him over. I can't remember if they both were drugged, but I know that Hodgins was. I think Bones was too.. in order to mess up their memory, I think. Also, the gravedigger wore boots and a black suit and probably some type of mask so that his/her identity wasn't revealed.
As for Booth. I don't believe for a second that that lady knocked him out and drug him out of his apartment, to a vehicle, to a submarine, and to the bottom of the sub all by herself. There are a lot of holes in the gravedigger story in the Hero in the Hold. For one thing, the MO is totally different. And supposedly, Taffett's ribs were already broken when Booth was taken, which makes it even less believable that she kidnapped Booth on her own.
I'm hoping they revisit the storyline of the gravedigger again because the only way any of this could make sense, to me, is that if she had an accomplice. I don't believe she would be the mastermind behind the gravedigger, but that she was working alongside someone else and was the "weaker mind" persay.
We didn't really get any info this episode. Nobody sat Booth down after the fact and asked him if he remembered who knocked on his door or what happened prior to waking up in the submarine. I hope they investigate some more instead of just leaving it as Taffett is the gravedigger, the end.

OK, I am thinking but it may take me a few days to come up with a believerable reason as to how Bones sat still long enough for this to happen to them or maybe not because my mind just clicked into the really thinking mode: I am sure that if Bones was aware of what was happening that her mind would be working so fast that she would have come up with some idea as to how to get out of the about to happen situation that they found themselves in (mind you, I am not overlooking Hidgins smartness, but Bones is always a step ahead). So I am going to go out on the limb and say that some how the gravedigger figured out a way to drug Bones and Hodgins and then she drove them to the grave site. I am still working on how the gravedigger did the drugging because if she had done it herself then I know Bones and Hodgins would have recognized her as they were working on Booth's case.
So there will be a part 2 to this one and I am still working on the Booth's case!
