I had the same problem when I was training I finally got custom orthotics made to support my arch while I was running and took them with me to be custom fitted for shoes at fleet feet. Also, I had developed some tendonitis in my foot so I had to ice and stretch a lot more to get the swelling to come down but that worked for me.
I agree you should go get professionally fitted. It is not only the angle of your arch or lack thereof in the case of people with flat feet but it is also what part of your feet hit the ground first (pronate/supinate). The right shoes make a huge difference.
Have you gone to a running store to get professionally fitted? If you are having problems with your shoes then you should definitely go to a specialty running store and get fitted for shoes properly. There are tons of them out there if you google. I really like roadrunnerstore.com You can search for locations near you - otherwise there will probably be other stores. A good running store will watch the way you run to see how you are coming down, whether you roll your ankle or pronate, etc. And they will fit you with a shoe made for the way YOU run. It will cost a little more than just going to a sports authority, but when you are still trying to find the best pair of shoes, the specialty running stores are the BEST place to go. I will even get refitted every year!

HI EVERYONE! I am training to do a full marathon with one of my best friends. We have given ourselves one year to train, and we can now run 5 miles none stop. The problem, my feet hurt so much when I'm running!
I thought it was my shoes, so I researched and purchased the best according to the arch of my feet. I am flat footed. I also made my boyfriend, an ex-track runner, join us so he could tell me what I'm doing wrong. He taught me how to land properly on my heals instead of the balls of my feet. But my feet still hurt, so I bought yet a 3rd pair of running shoes (I now have a Nike, Adidas and Rebook running shoes).
PLEASE HELP. I DON'T KNOW WHAT ELSE TO DO. I'M AFRAID OF NOT BEING ABLE TO MEET MY GOAL WITH MY FEET HURTING ME ALL THE TIME
