I ended up deciding on adding an extra week in the Burn week in order to catch up on the workouts I also missed on New Years day. Even though I had only missed a few workouts, I'll d an entire week, that way I am staying on the same schedule and building more strength to be ready for the Push phase.
If I am doing a program with others, I try to stay on schedule with them, at least week to week. (Everyone has their own preferred rest days, and may shuffle workouts around to accommodate that, but by the end of the week, we've all done the same workouts.) In that case, I add on to make up with prudence. For example, Ab Burner could go on almost any day, since it's short and a different type than the others. I wouldn't add BiO to a day with Burn Intervals, but I would double up on a day with a ST workout scheduled. Recharge can go anywhere, as long as you have time.
If you don't have that many extra hours to spend working out in a given week, you could also spread your make-ups out over two or three weeks.
Leaving them behind is fine, too, though, because over the course of the entire program you do those three many, many times. Since the focus of CLX is strength and muscle building, missing them a few times won't really change your 12-week outcome.

Though I wish I was on track, with all the Holiday mania, I am a few workouts behind on my Chalean Extreme Burn Phase. Indeed I have to do burn circuit 1 today and still need to catch up on these three workouts : Ab Burner, Burn it Off and Recharge.
What do you do when you miss a day?
I am thinking of a few options: - Do you skip it entirely and continue through the next days and sticking to the schedule? - Do you add the workouts you missed to any other day even though you may already have another workout scheduled that day? (a.k.a burn circuit 1 + ab burner and burn it off on the same day?). - Do you simply stay behind on your schedule? (like you miss day 21 so the next day you still count it as your day 21)
