TOS - Trials and Tribbilations, Gave the tribble set to a close friend when I got married. He was one of my groomsmen. his sister stole the tribble pet that came with it.
TNG - hard to say, Liked the episodes with Q in them.
DS9 - Never liked this series much, the ep where cisco went back in time and had to let a key historical figure get run over to not alter the time line was a good one.
Voy - Favorite series, didn't like kess much, 7of9 was my favorite character, I think the double episode "Killing Game" would be my favorite sequence.
Ent - Just couldn't disassociate Archer's actor from quantum leap, especially when he met up with the other QL actor in one episode. But, at least it wasn't kevin sorbot and lucy lawless...
I haven't watched all of Voyager or Enterprise yet (although I am working on it!), so I'll have to wait and see what my favorite is for those.
My favorite in TOS is Space Seed. Kahn was such an awesome character.
For TNG I liked the Measure of a Man, where they have the trial to determine whether Data is sentient
and for DS9 I don't really remember the name of the episodes, but I really liked the episodes that centered around Garak since he is my favorite character.
Trials and Tibble-ations definitely----those Tribbles were just too much! But they were cute---and the expressions on the faces of Kirk and Spock!

ST-VOY: Both Caretaker episodes as they tell the whole story
ST-ENT: Both Stormfront Episodes
