I haven't had quite as severe a reaction as you had, but I can say that artificial foods/colorings/ingredients in general tend to not agree with my gut the same way that natural food does. Going back to the Egg McMuffin example, an hour after eating one I'll feel bloated and sluggish and (TMI warning) will need to get to a bathroom with some urgency. On the flipside of that, yesterday I got out my griddle and fried up real bacon, fried the eggs in the left over bacon fat, and put it all on a dinner roll (the only ingredients being flour, water, salt, and yeast), and I felt satisfied and full of energy for the next 6 hours.
I think sometimes our guts just want food that they know what to do with, and they're pretty good at saying "WHAT am I supposed to do with azodicarbonamide and sodium erythorbate??! Get it out!"
