I have the same issue and don't do well with running for very long. For a while I didn't even do well with standing for very long. It wasn't until my ortho referred me to a physical therapist that anyone ever told me why or what to do about it. It took the PT all of 60 seconds to notice that my arches were collapsing causing my entire leg to be misaligned and my patella to "run off track". After having Rx orthotic arch supports my knees have very little pain now (although they do still snap and crackle due to the previous damage done). I still can't run marathons but I can run a few miles at a stretch.
If they don't give you answers about what to do about it try a PT- they tend to be very practical and have a lot of good information.

Normally, I am a pretty dedicated runner. I run about 7 miles a day, 3 or 4 days a week. Recently, though, I started feeling some pretty sharp pain in my knee, and turns out I have patellofemoral syndrome and can't run, at least for the time being. I've been replacing running with elliptical and bike, but it just isn't the same. Anyone have any good exercise/healing instructions?
