I've used a yoga mat (5mm?) with an exercise ball in pilates classes before and also a ball without a mat. I've never really noticed a difference between the two setups, though sometimes the mat would just be in the way.
That being said, do you need to use a full mat, or would a folded up towel or bath mat suffice? My mom has knee pads that she uses for weeding and they serve double duty as cushions when she's doing floor exercises at home.
