The best thing to do in situations like that is just estimate. Estimate how long you were actually on the bike for, and give a general RPE for it. Was it leisurely? Moderate? Vigorous? Enter it in that way.
I agree that the best way to track cycling is endomondo btw. I don't trust its calories burned feature but it gives detailed times for each mile and has a great autopause/autoresue feature.
