Unless you already know a shoe that works for you, go somewhere where you can be properly fitted for your shoes. Shoe that are too small or big may hurt your feet. Also check out your socks for cushioning.

Nike Frees should be fine.
Questions for you..
What part of your foot - the arch? the ball of your foot? the heel? between the toes?
Does it hurt the next morning too or just during the class?

I wouldnt think it would matter much for that, but maybe try a different pair of shoes that you already have and see if it helps. Could be you are getting in to a position that is making your shoes tight or pinch.

I've noticed that when I do some exercises particularly strength training, my feet hurt. Could it be the shoes I'm using aren't suitable for these type of exercises? I use Nike Frees. Any suggestions on shoes I can invest in for weight lifting? I'm a novice to weight lifting and only do it during boot camp class so its not like im lifting alot..maybe 10-16 lbs at the most.
