Calories burned-wise you are fine. You ran 3 miles.
Fitness-wise not so. Running 3 miles with two 20min breaks is not the same as running 3 miles nonstop.
But this is not to discourage you, quite the opposite: I would keep doing what you are doing, gradually reducing those 20mins of rest (but never too soon!). Over time, you will find that those 20mins of breaks will shrink to nothing, and you will get to run whole 3 miles nonstop.
