Beginning runners are recommended not to run every day. It takes time for your musculoskeletal system to adapt to the rigors of running, and running too often is not recommended. It sounds like you're doing a lot. Do you have regular rest days, or are you just restin when you feel like you've done too much?
I would recommend three changes:
1) Take regularly scheduled rest days, particularly between running days.
2) Add real strength training (not JM's cardio with weights)
3) Consider yoga. Yoga will improve flexibility and balance, and help with that stiffness.
If it persists, you might want to talk to your doc... it could be a sign of an underlying medical condition. (it may not be, but better safe than sorry!)
