If you are looking at the "My Fitness Minutes" section in the right sidebar of many pages (like this one), those minutes are capped at a maximum of 120 minutes per day. So only 120 of your 180 minute hike would register there (and in the leaderboards) which matches the numbers you mention. However, your Fitness Tracker counts every fitness minute you track so you are still getting credit for your full 180 minutes in the Fitness Tracker (and related reports), just not in that sidebar section or on the leaderboards.
As of last night I had 358 fitness minutes for the month of May. Today my husband and I went on a very lengthy hike (about three hours) which is around 180 minutes. This should put me at 538 minutes now, but it is only registering 478?
Is this a glitch or is there a maximum number of minutes you can track per day?
