It still could be bad form that caused the initial irritation and now it is bothering you when you do other things. Sounds like it is time to give them a rest, if it doesn't go away check with your doctor.

I'm finding that my knees are hurting a lot after I workout. It usually more if I'm doing squats or elliptical on resistance. I weigh 165 lbs and stretch afterwards. Is there certain stretches I should be doing to prevent this? Or is it because of my weight? I thought maybe it was because of bad form on squats but now it's hurting with other things I do during workouts.
