Target sells a sub-brand of Champion, C9, that I really like. I'm not a running skirt person so I don't know if they have those but I do love their running shorts.
Also Marshalls/TJ Maxx have decent active wear sections now.

I would try Academy Sports (academy.com). Their store brand is good (bcg). They also ship. It looks like they may be located only in the mid-south and south-east, but I'm not certain about that. They have a "Magellan Outdoor (TM) Women's Lake Shores Skort" www.academy.com/webapp/wcs/stores/servlet/ Product_10151_10051_741101_-1__?color= Black&N=933739031+10001&Ntt=skort&Ntk= All for $19.99 on their website. The Magellan brand tends to be more outdoorsy, rather than tech gear. Another good place to look is Amazon.com or E-bay, though it is hard to know for certain something will work just looking online sometimes. I hope you are able to find something that will work for you!
P.S. Another good place to look is if you have any running stores in your area... Look in the off-season and many times you can get some good deals on them. (Sometimes even 75-80% off)

Does anyone know where to buy cute running skirts with compression shorts that don't cost an arm and a leg? Like $20 or less.
Just not at Walmart I generally boycott Walmart. And besides out of desperation I already checked there.
